Selectively removing generated support material

So I have an object that has one big hole that requires support and a bunch of cylindrical small ones that don't require support.
When I turn on Slic3r support generation it generates support for all of them.
Now, is there a way to either get rid of non-required ones or to manually select where I like support to be generated?

Note: small holes are cylindrical and horizontal, like 3mm in diameter.

You can use Meshmixer (free) to add manual supports.
Can you share the STL?

The meshmixer support feature is pretty amazing base off of this vid:

I will start using it as my new workflow.
