Spool end filament ejection problems

I recently upgraded from the mk3 to the mk3S extruder assembly

 

I tend to print in red PLA so when i get to the end of a spool i let the printer detect i have run out and it will shout at me to change the spool

 

Part of this process is ejecting the small piece of filament which is in the PTFE tube and the rollers

 

When it was a mk3 this worked fine but now with the MK3S it has been a 100% failure rate

 

is this a common issue or have i made a boo boo somewhere with assembly as i haven't checked the gear alignment since i assembled it but it is pretty close

I've still got my Mk3 in the original R2 configuration and find this depends largely on how the filament has been spooled. If the last bit of filament is straight, it will tend to pop out easily. If it's bend or misshapen, it is likely to stick. The latest firmware 3.9RC has an enhanced routine that allows for opening the extruder housing when this happens.
