GCode issues for Prusa i3 MK3S Bioprinter Build

Hi guys, 

I'm a biologist working on a Prusa build based on this project: https://www.sciencedirect.com/science/article/pii/S2468067218300877

The original project and software were all designed for the MK2, so far I have made relevant modifications and the build looks good on the MK3S frame (with working version 3.9.0 FW). 

My problem is in the final step, where you slice the biostructure in Slic3r to produce gcode  you then feed in to the author's composer app ( https://github.com/NydusOne/gcode-composer ). This adjusts the gcode so you can print into a container (we use things like 6 well dishes for tissue culture). My problems start here. 

When I add the gCode from slicer I get errors saying 'G28, G80, M84' lines detected - unsafe.' So I delete these lines and can then import the Slic3r gcode into Composer, and the software alters the print head path so it can go into the well container. (and includes offset for the modified print head)

Unfortunately when I take this 'composed' gcode via SD and try and print, I get an error message saying 'gcode is incomplete - continue?' If I hit yes, nothing happens just a screen with 00:00 print time etc. 

I've been in touch with the authors and they are looking into the code to help, but I was looking from some advice from prusa experts as well. I've attached the composed G code, would any of you be able to tell me what about the 'composer' edits to the code make it unreadable to the printer?

To attach code you need to zip it up.  Otherwise the forum will not accept it (along with most file types).

Ah sorry! Thanks for pointing this out... I've attached here both the composed version and the Slic3r g code.
